If a complete example is helpful to anyone I’ve used @bgoodri 's suggestion here GitHub & BitBucket HTML Preview, where a sparse block diagonal covariance matrix with blocks of different sizes arises from analytically marginalising over the random effects distinguishing units that have different numbers of observations.
